I had this condition after stopping the pill years ago. I didn't start ovulating again after stopping the pill for about 6 months (I then got pregnant on my first ovulation). I also had hypothalamic amenorrhea from low body fat later on (After having my older son). Are you sure your body weight is okay? I thought I was at a good weight (123 lbs 5'4'') BUT all of my weight was muscle since I worked out 4x/week. I also ate very little fat, etc. My weight is now 125 but with no exercise and I have my periods regularly again. Some people's endocrine systems are more sensitive than others. Any tiny little insult shuts my entire system down.

Second, did you have your E2 levels checked? If they are not very very low your bones are not at risk. Has your OB/GYn tried a progesterone challenge test (given you prometrium/provera?
