It's possible for a UTI to cause pain with sex as well. I'm surprised that you had a UTI that long without worsening of symptoms, though, but anything's possible. A urine culture would have helped determine if you had a UTI.

PID may also be caused by germs that would not be found on the usual STD tests. It is usually treated on the basis of findings on physical exam, and usually treated with two medications.

I don't know if that helps shed light on your situation. Since your doctor has all of the information relevant to your situation (that is, exam results, lab tests, and history), it would be wise to ask her about your diagnosis and treatment.
