Off Pill, Skipped Periods, Aching Ovaries

I went off the pill 11 days into a pill pack in June because I forgot to take them with me on a business trip. I was gone for four days so I didn't feel like I could catch up. I thought I would wait the cycle out then start a new pack after I had a period. That was 11 weeks ago and still nothing. My husband and I had intercourse once, so I thought I might be pregnant. My doctor has confirmed that I am not. He insists that this is normal and it could take months for my body to get back to normal. I want to stay off the pill because we are planning to start a family next year, so I thought why not start getting some toxins out now?

Now I am concerned because for the last week, I have been experiencing pain in my right ovary. When I went to the doctor (now three weeks ago) he was very rough when he did my pelvic. He said he was doing it because he needed to make sure I didn't have any cysts.

So, I have two/three questions. 1) Is what I am experiencing consistent with going off the pill and how much longer should I wait before going back to the doctor? 2) Could my doctor have hurt something inside of me that is now causing this pain when he did my pelvic exam? I could tell he was put out with me because he told his nurse he was only doing the pregnancy test to humor me.
