I'm not a doc but Sometimes urine tests can come out negative and you need a Beta HCG (blood count) to determine pregnancy. You need to get into your doc and get checked. Explain your situation to the nurse. There are too many situations to guess here.

In my experience: Sometimes the hormones they put you on can affect your cycle and cause wierd bleeding. The first 2 days of my period after Clomid testing was brownish then lite red and then normal. However If you are pregnant it may be implantation bleeding or something a little more serious (I had brown blood when I had ectopic). If you start experiencing pain, nausea or a fever go to the hospital and get checked.
