My understanding is that a baby should be put to bed on his back...not his stomach. My daughter always slept this way and she too developed a slight flat spot. This corrected itself, however, as soon as she was old enough to position herself when she slept. As far as I know the flat spots are purely cosmetic and, if bad enough, can enough be corrected with special helmets. Hope this helps.
