Im not sure if I can help, I am 33 weeks along now with anti-E as well. My doctor never mentioned any risk of making it worse by having the amnio. I had the amniocentesis done in my 31st week and all went well. My titre count is 1:4 still which is low, the baby was fine and we had no side effects from the amnio. We will have one more amnio in the 36th week just to make sure the baby is still fine. I am just assuming here but if there was a risk of blood mixing causing the baby a problem my doctor would have told me or should have told me. They gave me the amnio because no matter what my titre count is it doesnt tell how the baby is being affected by it, I hope all goes well for you and your wife.
