Home pregnancy tests are checking for the presence of a hormone called hcg - progesterone will NOT effect the tests.

When you are pregnant, your progesterone levels naturally rise, and it's the higher levels of progesterone that cause pregnancy symptoms. This is why many women on the pill get nausea, swollen tender breasts, fatigue, and so on. So it's most likely the progesterone that is causing these symptoms for you. If they bother you, ask your doctor to switch you.

Progesterone won't interfere with thyroid tests.

Women with PCOS often have high levels of estrogen and low levels of progesterone. For this reason, progesterone-only birth control pills often work better for us (if you're using the pill to treat symptoms.) There's been a lot of debate over hormone therapy lately and taking one hormone rather than two is probably not a bad thing, at least I imagine this is what your doctor is thinking. If you'd like more answers, ask them! They are there (and you pay them!) to give you information about what's going on with your body. Just call the office and leave a message asking why.
