The type of cysts you typically see with PCOS are very small. Picture a normal ovary and then picture one that looks almost like it has "chocolate chips" in it or, even more commonly, a "string of pearls" wrapped around it. They're pretty small! Also, cysts do come and go for all women, they do recede when your hormones change. That being said, some women occassionally do get very large ovarian cysts (unrealted to PCOS, I mean) and I don't know much about those. Certainly if they were big enough, I'd assume there would be some discomfort?
