MAYBE....your glucophage dose is too high FOR YOU? And possibly your blood sugar level is dropping too low and/or you aren't eating enough balanced meals including carbs?

My first couple days I was on glucophage I had headaches. When I lowered my dosage and got off eating high protein and added healthy carbs to my diet, I began to adjust. I also found that it helps to drink more water between meals.

I am not saying this is the reason you are getting the headaches, but it could be a possibility. Or it might be something else. Hope you find the cause and feel well. :o)
