I don't think you are going crazy! What you are describing sounds a lot like some of the things I have experienced in my 13 years of being diagnosed with endo. I know many women with endo who have nausea and other bowel issues. Endo is notorious for getting on the bowels. I sometimes have nausea so bad from the endo that just the smell of food is enough to gag me and sometimes literally make me throw up. For me, this nausea seems to come and go, not always consistent every month. Some days I barely eat because I just feel so queasy. I also have a lot of loose bowel movements. I know I have endo on my bowels from three past laps, and also have gone the route of colonoscopy just to be sure my bowel issues weren't being caused by anything else (they weren't.) Sometimes even bowel movements are extremely painful for me, especially during my period, and sometimes the strain of having one can make me bleed vaginally-go figure!

I hope surgery makes you feel better. I usually get some kind of pain relief for awhile after a lap. I know too, that sometimes surgery can help in the pregnancy process, but I cannot speak from personal experience-I have fur babies only. You might ask your doctor to check your tubes? My old doctor tested my tubes during my second lap by running dye through them, theory being that if dye comes out, tubes aren't blocked, which could cause fertility issues. My tubes were in good shape, but my husband and I are happy with just fur kids so I haven't faced the heartbreak or challenges of trying to get pregnant. Just a suggestion but if he is already in there doing surgery, it would be easy to test your tubes just to be sure.
