I also have flank pain, it is usually at night around menstruation or ovulation and when I get up to go pee it eventually subsides. I asked a urologist about this a few years ago long before I knew I had endo and he said it could be reflux (when your urine backs up your ureters back into your kidneys). He said if you don't have frequent UTI's and if you didn't have them as a child that it was not a problem. My kidney function blood tests(BUN, creatinine) have always been normal. Also, I had a CT scan of the kidneys because I passed a kidney stone and it was normal, except for the mass on my ovary. (which is why I had a lap and now know that I have endo).

However, now that I have been dx with stage 4 endo, I told my surgeon and he ordered an MRI and an IVP (intravenous pyelogram) to check my kidneys to see if endo is blocking my ureters. Kidneys are important, so if you are having regular flank pain, your doctor should at least do some tests.
