Microscopic endo often presents with the same symptoms as visible endo implants. If your doctor isn't aware of this, find another doctor, one who knows a bit more about endo. It's also possible that your doc just wasn't skilled enough to find and remove the endo if it were hiding, like in the cul-de-sac or behind the peritoneum. I'd suggest you find a doc who specializes in treating endo for a second opinion. good luck!
