Break through bleeding when not on the pill

Hello everyone. I've been going through some treatements for possible Endo, which has mainly been the pill and painkillers for pain during my periods. I've been off the pill for 2 months as it was just making me feel worse, my cycle has been regular but I am still getting pain and very heavy bleeding. But he really weird thing is I've been having bleeding in between my periods, I would understand it if I was on the pill but I am not. So I'm not sure half the time if I am having a real period or not, the only indication I have for my real periods is the fact that I am in severe pain and its very very heavy.

Does anyone know why I might be having this strange bleeding? I thought it might be because my body is trying to adjust to working on its own without the pill. Could this be possible?
